چکیده

We are now in a new era. The recent completion of the entire sequence of the human genome and high-throughput gene expression technologies has transformed the era of molecular biology to the era of genomics. Already, such technologies are showing great promise in disease classification and gene targets. However, like any new exciting technology, great promise and anticipation can lead to wasted resources and false hope. It is critical that we recognize the experimental limitations of these new technologies and most importantly, hidden problems must be addressed. The primary goal of a high-throughput gene expression experiment is to identify genes of interest that are differentially expressed between two sample groups. This thesis addresses two key issues that have hindered high-throughput gene expression technologies. The first is the sample size issue. Small sample sizes affect statistical confidence and are much more sensitive to outliers. Thus, we show that by using a nonparametric statistical test known as the permutation test, we can achieve higher accuracy than conventional parametric statistical tests such as the ttest. The second issue we address is the use of housekeeping genes for normalization of mRNA levels. It is well known that many biological experiments require a set of reference genes that are highly expressed and constant from sample to sample.

Genome Wide Association Studies, Next Generation Sequencing and Their Application in Animal Breeding and Genetics: A Review

Recently genetic studies have been revolutionized by next generation sequencing (NGS) technology, and it is expected that the use of this technology will largely eliminate defects in the methods of association studies. The NGS technology is becoming the premier tool in genetics. However, at the moment the use of this method is limited especially in the livestock due to high cost and computation...

I-40: Male Genome Programming, Infertility and Cancer

Background: During male germ cells differentiation, genomewide re-organizations and highly specific programming of the male genome occur. These changes not only include the large-scale meiotic shuffling of genes, taking place in spermatocytes, but also a complete “re-packaging” of the male genome in post meiotic cells, leading to a highly compacted nucleo-protamine structure in the mature sperm...

Papaya Dieback in Malaysia: A StepTowards A New Insight of Disease Resistance

A recently published article describing the draft genome of Erwiniamallotivora BT-Mardi (1), the causal pathogen of papaya dieback infection in Peninsular Malaysia, hassignificant potential to overcome and reduce the effect of this vulnerable crop (2). The authors found that the draft genome sequenceis approximately 4824 kbp and the G+C content of the genomewas 52-54%, which is very similarto t...

Rapid and robust resampling-based multiple-testing correction with application in a genome-wide expression quantitative trait loci study.

Genome-wide expression quantitative trait loci (eQTL) studies have emerged as a powerful tool to understand the genetic basis of gene expression and complex traits. In a typical eQTL study, the huge number of genetic markers and expression traits and their complicated correlations present a challenging multiple-testing correction problem. The resampling-based test using permutation or bootstrap...

Expression and antimicrobial activity analysis of dermaseptin B1 recombinant peptides in tobacco transgenic plants

Recently, new molecular breeding and genetic engineering approaches have emerged to overcome the limitations of conventional breeding methods in generating disease-resistance transgenic plants. The use of antimicrobial peptides (AMPs) to produce transgenic plants resistant to a wide range of plant pathogens has achieved great success. Among huge number of AMPs, Dermaseptin B1 (DrsB1), an antimi...
